这一年是《侠盗猎车手：罪恶都市》发生的年代，话说LIBERTY CITY的黑手党家族Forelli家族的老大Sonny Forelli，想在罪恶都市发展，正巧他的手下Tommy Vercetti从牢里出来了，Tommy替Sonny杀人蹲了N年苦窑，但Sonny却怕他留在LIBERTY CITY影响生意，把他调去了罪恶都市，给了他一笔钱，告诉Tommy在罪恶都市有笔交易在等他，于是TOMMY带着钱到了罪恶都市，首先认识了为家族工作的律师Ken Rosenberg(此人的配音就是"越狱"里的FBI)。而毒品交易的对方，正是上一代(其实按照出的时间是《侠盗猎车手：罪恶都市》先出，《侠盗猎车手：罪恶都市物语》再出，所以严格说《侠盗猎车手：罪恶都市》才是"上一代”)的主角Vic和Lance(交易的就是Vic要急于出掉的那20公斤可卡因)，不料Ricardo Diaz(在《侠盗猎车手：罪恶都市物语》里已经出现过的人物，南美大毒枭)从中作梗，破坏这次交易，Vic被杀死，Lance和Tommy逃去了，钱和货全部被 Diaz抢走，TOMMY不得不从头做起，通过律师Ken Rosenberg，他认识了来自南美的外交官Colonel Juan García Cortez，他帮了TOMMY不少忙，介绍了TOMMY不少好差事。Lance再次出现，他希望和TOMMY合作，一起查清楚，到底是谁害了他们。TOMMY还为罪恶都市的建筑业巨头Avery Carrington(这个人物后来在LCS里出现并被LCS主角Toni做掉了)做了事(《侠盗猎车手3》和LCS里的大亨Donald Love，这时候还是Avery Carrington的小跟班，这是后话了)。终于，TOMMY 和LANCE开始为Ricardo Diaz做事，实际上他们是要查Ricardo Diaz，因为他们已经怀疑Diaz就是陷害他们的幕后主谋。就在LANCE找出真相的时候，Diaz提前一步绑架了LANCE，TOMMY救出了LANCE，并一口气消灭了Diaz。从此TOMMY，LANCE和他们的律师Ken Rosenberg成了这个城里的新老大。TOMMY在此作里同样也为古巴帮老大Umberto Robina做了一些任务，主要是消灭敌对的海地帮，不过TOMMY这家伙也不老实，也偷偷为海地帮老大Auntie Poulet完成过一些任务。Phil Cassidy(《侠盗猎车手：罪恶都市物语》里的人物)也成了TOMMY的伙伴，不过他爱醉酒的习惯还是没变，终于害的他自己失去了一只手臂，从此Phil转而去了LIBERTY CITY发展(还是开军火店)。TOMMY在罪恶都市的成功自然逃不过当初派他来的家族的老大Sonny的眼睛，Sonny 这时候提出要来接管罪恶都市的生意，而TOMMY一心想建立自己的事业，给Forelli家族打工早不能满足他了，所以他拒绝了Sonny Forelli的要求，Sonny带着大队人马杀到，关键时刻，LANCE，背叛了TOMMY，站在了Sonny那边，TOMMY别无选择，惟有杀出一条血路来，最后Sonny Forelli和LANCE都被解决了。有趣的是，游戏里Diaz的家(后来成了TOMMY的)正和电影疤面煞星里主角TONY MONTANA的家十分类似，最后杀手杀到TOMMY的家，正好也是疤面煞星的最后一幕，显然游戏是在向疤面煞星致敬，TOMMY和他的律师Ken Rosenberg终于成了罪恶都市真正的老大，再也没有什么来自LIBERTY CITY的家族老大敢在来罪恶都市找TOMMY的麻烦了。至此《侠盗猎车手：罪恶都市》结束。

第一步： 产生各自的gtf文件cufflinks -p 30 -o ROOT RF12.merged.bamcufflinks -p 30 -o LEAF LF12.merged.bam发现产生的gtf文件都是单exon第二部：将产生的gtf文件放到namelist 中/share/bioinfo/miaochenyong/call_snp/testgroup/newGTF/using_new_versin_naturepipe/LEAF/transcripts.gtf/share/bioinfo/miaochenyong/call_snp/testgroup/newGTF/using_new_versin_naturepipe/ROOT/transcripts.gtf第三部执行cuffmergecuffmerge -g Osativa_204_gene.gtf -s ./Osativa_204.fa -p 50 new_namelist结果：/share/bioinfo/miaochenyong/call_snp/testgroup/newGTF/using_new_versin_naturepipe/merged_asm/merged.gtfgene_id是merge新生成的， 但是gene_name如果在参考的gtf中有，会保留。 新的gene_name都只是单exon.
