有人认为阿笠博士是组织Boss，但事实并非如此。网上流传较广的“阿笠Boss说”均来源于假结局（如《阿笠博士的真相》）以及读者的想象，绝非来自官方。青山刚昌也从未爆料Boss身份。众多猜测中最广为人知的理由是：“阿笠”按中文拆成“阿竹立”后用罗马拼音拼出来后再倒过来读，就是拉丁文中的“莫利亚帝”，也就是《福尔摩斯》中罪恶的教授。但实际上，这个流传很广的说法是完全错误的，“阿竹立”无论怎么拼都和“莫里亚蒂”没有任何联系。“阿竹立（あたけたて）罗马音是“ataketate”，倒过来就是“etatekata”。而“莫利亚帝”的拉丁文是“Moriarty”（和其英语相同）。《名侦探柯南》里以莫里亚蒂为原型命名的人物仅有森谷帝二和詹姆斯·布莱克（莫里亚蒂全名是詹姆斯·莫里亚蒂）两人。所以“阿笠博士=莫里亚蒂”纯属谣言。有人认为TV 178中柯南的怀疑是暗指博士是坏人：“为什么组织的人似乎对雪莉的行踪了如指掌，为什么琴酒中了我的麻醉枪还可以自由活动”。 但实际上，琴酒之所以知道雪莉一定会出现在杯户饭店，是因为他了解雪莉的个性；而他之所以中了麻醉枪却没有昏厥，是因为他在昏迷之前对自己的手臂开枪而保持了清醒。所以认为柯南的思考是对博士是Boss的暗示是对剧情的一种误解。并且作者青山刚昌已经多次表示阿笠博士不是Boss（见于2011年10月28日更新的《少年Sunday》官方博客 ，2013年1月3日的粉丝见面会上的答读者问等 ）。所以“阿笠博士是幕后Boss”是彻头彻尾的谣言。
